Your website shows pictures of the TrackerPod with a Logitech Quickcam Pro 4000, which is attached directly to the TrackerPod (I assume it is attached with the camera shoe) without the camera shoe plate and elastics. I have a retail version of the QuickCam Pro 4000, but it does not have a 1/4" screw thread on the bottom. Does the OEM version of the QuickCam Pro 4000 have a 1/4" screw thread on the bottom, or is it attached to the TrackerPod some other way?

Yes, the OEM version of the QuickCam Pro 4000 does have a 1/4" screw thread on the bottom and is attached to TrackerPod by means of camera shoe.

In fact all QuickCam Pro 4000 have the screw, but the retail version might have it masked with a black peg on the bottom. You have to use a screwdriver of pliers to remove that peg to expose the 1/4" screw thread.
